Leave the seeds. I've never had baba ganouj that didn't have them, even from restaurants, and as you saw, trying to remove them removes all the flesh. One thing you might try is to use japanese (long, thin) eggplants, which have almost no seeds, and are often seedless. Just roast them for less time.
